    Mulder has been reduced to transcribing surveillance tapes and Scully returns to teaching. Senator Matheson summons Mulder and tells him to get to a listening station in Puerto Rico, where contact has been made. When he is missed Scully discovers where he has gone from his computer and heads after him. Mulder gets hard evidence of contact and that night he is visited by aliens. Scully finds him unconscious just before fleeing the authorities and his evidence is destroyed.

    Skinner assigns Mulder to investigate the death of a man found in a sewer. Scully finds a Russian tattoo on his arm and a living worm inside the body. A sewer worker is attacked leaving an unusual bite mark and later dies from his wound. A creature is found at the sewage plant and is caught, but escapes during transit and makes its way back to the plant attempting to get out to sea. They track it down and it is killed. X wanting the X-Files reopened, makes contact giving details about a Russian cargo ship that brought the creature from Russia.

    A man gets claustrophobic in a lift and kills 4 people with his bare hands. There are several other similar incidents all with an electronic device destroyed at the scene, and a strange chemical is also found similar to LSD. Mulder spots men releasing flies and secret night sprayings used to spread the chemical in a secret government test to see how it affects humans. The chemical develops a persons phobias and electronic devices are used to subliminally give them the trigger to release their paranoia. Blood testing the entire town begins to see who is affected, but a man with a phobia about blood takes a gun to a clock tower and starts shooting at people.

    A doctor who worked on sleep disorders dies thinking he is trapped in a fire. Mulder requests the case but it is assigned to Alex Krycek who he has to work with. When another man dies thinking he was shot to death they discover the two men knew each other during basic training for Vietnam. The doctor was involved with sleep eradication experiments to create a killer squad. Cole, one of the squad, has developed heightened mental abilities to influence others and is going around killing all those connected with the squad. When cornered Cole is killed.

    Duane Barry, a former FBI agent, claims to have been abducted by aliens. He escapes from a mental institution and holds his doctor and others hostage. Mulder is called in to negotiate and Duane is shot by a sniper. At hospital they find implants in his body which he claimed are alien tracking devices. Scully tries to identify the implants. Duane escapes the hospital and kidnaps Scully. Part one of two.

    Duane heads to his original abduction site in the hope the aliens will take Scully instead of him. Mulder works out where he is going after a patrol car spots him. Mulder and Krycek head to Skyland mountain and while Mulder heads up in a cable car, Krycek kills the tram operator and cuts the power to delay him. Mulder arrives too late, Scully is gone and Duane dies in custody. Krycek goes missing, being the last to see Duane alive, Mulder finds cigarette butts in Krycek's car. Skinner does what he can to help Mulder and reopens the X-Files. Part two of two.

    Mulder investigates several violent killings where the victims are drained of blood. The group believe they are vampires, an unholy trinity. Mulder catches one of them who works at a blood bank and dies in his cell when exposed to sunlight. A stamp on his hand leads Mulder to a club where he meets a friend of the killer. He tracks down where she lives and waits for her. He befriends her and kills the trinity, but the woman decides to burn down the house with the bodies inside ensure they stay dead killing herself in the process.

    Scully is returned and found in a coma at hospital, no one knows how she got there. Her body has been subjected to DNA experiments and the by-products are killing her. A man steals a vial of Scullys blood but X executes him before Mulder can get to him. Skinner lets Mulder know how to get hold of the smoking man and after he confronts him he decides to resign. X arranges for Scully's kidnappers to be at his apartment so he can be waiting for them, but he has to be at the hospital. Scully's family and a mysterious nurse talk to her and she wakes up.

    A volcano research team reports a dead researcher, Erikson. Mulder and Scully investigate when contact with the camp is lost and discover Trepkos, one of the team, has destroyed his notes and is missing. Mulder believes Trepkos has discovered a silicon based life form and another researcher collapses infected by a silicon based parasite which kills him. Erikson was exposed to spores and when he died from the parasite the others were all exposed except Trepkos who starts killing researchers to prevent spread of the spores. Mulder and Scully return for one month quarantine once the entire research team succumb.

    Several kids have been found in the woods in their underwear, traumatized with words "He is one" on their backs. The sheriff believes the church of the red museum are responsible. Traces of strange drugs are found in victims bodies. A concerned man shows Mulder and Scully men injecting cattle with experimental growth hormones. The local doctor is killed in a plane crash with a case full of money and a vial of a drug containing alien DNA. He was the family doctor to all the victims and had been injecting them with what they thought were vitamin shots. A man working with the doctor marked the kids to expose what was going on.

    A nurse claims to have been raped by the spirit of a patient at the home where she works. Patients at the home are on an experimental drug to relieve Alzheimer's disease. Gung, an Asian orderly has been giving them his own pills and the combination of drugs produce a major improvement and increased psychic abilities. The spirits of dead patients kill an orderly, pushing him out of a window, and try to kill Mulder and the nurse. Mulder discovers the mushrooms Gung has been growing for the pills and the supply is stopped. The spirits leave and patients condition reverts.

    B. J. Morrow, a pregnant detective, wanders into a field and discovers the remains of an FBI agent buried years before. The agent was hunting the slash killer who cut the word "SISTER" into the chest of his victims. B. J. has been having nightmares and the killings have started again. Mulder and Scully question the original killer Cokely now an old man paroled from prison. B. J. is the grand daughter of Cokely, her father was born to a woman Cokely raped, and she is continuing the killing spree inheriting Cokely's psychosis. She goes after Cokely because of what she's become and he dies of his injuries. B. J. is arrested.

    A death fetishist mutilates several corpses, digging up graves, taking the hair and fingernails as trophies. Mulder believes he will start to kill to acquire bodies and starts the killing with a prostitute. He attempts to assault a woman after his night classes and sees Scully while in jail. Scully returns to Washington and goes to see the staff psychologist being disturbed by the case. She finds a fingerprint on the body of the latest victim and they identify the killer. When Scully returns she is driven off the road and kidnapped but Mulder tracks down the killer before she is harmed.

    When some kids try their hand at black magic they panic when strange things start to happen. A boy is killed in a ritualistic way and his body is left in the woods. Mulder and Scully suspect possible ritual abuse of children, and Shannon, the daughter of a teacher Jim Ausbury, recalls how she was used as a breeder, made pregnant and her babies killed as sacrifices. A strange substitute teacher killed the boy and incites Shannon to kill herself. Jim Ausbury agrees to talk to Mulder about black mass held by some of the teachers at the school when they decide to blame his daughter for the boys death. The substitute kills the other teachers by possessing them, saving Mulder and Scully, then disappears herself.

    Two soldiers die in supposed suicides but strange voodoo symbols are found at the sites of the deaths. Both worked at a detention camp for immigrants where there was a riot a month earlier. Bufey, a ringleader behind the riot threatened to kill the Colonels men one by one until the beatings stopped and they were allowed to return to Haiti. The first soldier turns up alive with a strange poison in his body that made him look dead. Bufey is killed, suicide according to the Colonel, but the Colonel killed the soldiers who were going to testify against him. Bufey comes back from the dead to kill the Colonel who later wakes up buried alive in his coffin.

    An alien assassin makes it to earth and starts killing doctors. Mulder and Scully discover the doctors are all identical clones and follow up a newspaper advert looking for the men placed by the alien pretending to be a CIA agent. The clones can only be killed with a spike to the base of the neck, and the killer can morph to look like anyone. An FBI agent is killed trying to protect one of the doctors. Scully discovers the last of the clones at a warehouse and puts them into protective custody. The killer finishes them off then goes after Scully. Mulder is called home by his father, his sister Samantha is back. She was returned and raised by one of the doctors telling Mulder of the assassin sent to kill the clones who are part of an alien colony. Part one of two.

    The assassin kidnaps Scully to trade her for Samantha. The doctors were working on combining alien and human DNA to get past their identical nature. The experiments were not sanctioned so the assassin was sent to eradicate the colony. An attempt to kill the assassin at the trade fails and Samantha dies in the river. Mulder discovers she was a clone herself and fails to stop the assassin from killing the other female clones. A submarine locates the aliens ship and Mulder goes their to stop the assassin escaping. Scully attempts to contact X and with Skinners help finds out where Mulder has gone. The submarine crew are dead and Mulder fights the alien who tells him Samantha is still alive. He is left outside to die but Scully arrives in time to save him. Part two of two.

    An invisible elephant kills a construction worker then turns up dying of exhaustion the next day. It had escaped from a local zoo, but the cage was still locked. The zoo director Willa Ambrose blames the WAO, a radical group. Scully follows a WAO member to the zoo where he is killed by an invisible tiger. The missing animals are being taken by aliens, impregnated and their embryos harvested, but they are not returned to their cages. Sophie, a gorilla that Ambrose rescued from Malawi is pregnant. WAO member Kyle Lang is killed by Ed Meecham who helps to move Sophie after Ambrose is served with a writ for custody of Sophie. Aliens take Sophie who is killed by a car when she is returned.

    A missing ships crew turns up but they have all aged prematurely. They disappeared off the coast of Norway so Mulder and Scully fly out to investigate. Henry Trondheim is willing to take them to the last known location and they find the ship rusted, crew dead and their ship is stolen by pirates trapped on the ship. The captain tells of strange lights in the water before he dies of old age. The three start aging and find the sewage system contains the only uncontaminated water. Trondheim seals himself in the sewage treatment room to keep the water for himself and is killed when the outer hull rusts through. Scully documents the symptoms and theorizes on possible treatment and her notes help doctors save them when they are rescued.

    Mulder and Scully investigate the death and mutilation of a carnival freak and dozens of similar deaths across the country over the years. He lived in a town founded by freaks and they start asking around and their main suspect becomes Dr Blockhead, an escape artist. After two more deaths they are no nearer finding the killer who is a deformed Siamese twin who can detach from his brother to go out killing. The twin ends up attacking the geek, who can eat anything, and is eaten.

    A small child escapes his child harness and wanders onto a train tracks where he is killed. Mulder and Scully investigate when Mulder thinks the child was lured there by an entity. The child and his brother, Charlie, have both been sick a lot ever since their grandmother Golda moved in. She believes her daughter married an evil man and that Charlie is also evil. The father dies after agreeing to take Charlie to see a social worker, strangled by his tie in the garage. Golda calls in the Calusari, holy men to help rid the house of evil, but they are thrown out by her daughter. Charlies evil dead twin Michael kills Golda and Mulder calls in Calusari to exorcise the evil Michael from Charlie.

    A man is killed by a new infection. A package containing infected meat is sent to a prisoner who soon becomes infected himself. The infection spreads through the prison and Mulder and Scully are called in when two prisoners escape. Scully investigates the infection and the resulting quarantine while Mulder tracks down the prisoners. The prison was deliberately infected by a pharmaceutical company to test a new drug. The first prisoner dies at the home of his girlfriend, and second is killed trying to escape on a bus. The infection is contained.

    Mulder and Scully help out one of Scully's former students with three mysterious deaths where the only remains are scorch marks. Mulder finds Dr Chester Banton of Polarity Magnetics a researcher into dark matter. He had an accident in a particle accelerator, now anyone in contact with his shadow is vaporized. They take him to a psychiatric hospital where X tries to grab him, but Banton escapes and heads back to the lab. Banton is grabbed and his partner is killed to cover his disappearance.

    George Kearns, an inspector at a chicken processing plant is ritually sacrificed in the woods. There is no body and the local police think he just left town. The plants manager is held hostage by a worker complaining of headaches. The woman is shot and an autopsy reveals she was dying from Creutzfeldt-Jakob disease. Mulder has the local river dredged looking for George's body and uncovers several human remains including George's. Mulder suspects cannibalism. Scully is captured while going to see George's wife but Mulder rescues her before she is beheaded and eaten. The plant is closed and 27 other people come down with Creutzfeldt-Jakob disease.

    The Thinker, a hacker, breaks into the defense department computers and creates a tape containing all information on government encounters with aliens. The tape is passed on to Mulder but it is written in Navaho and Scully starts to work on getting it decrypted. Mulder attacks Skinner after having problems sleeping and Scully finds a canister containing drugs in his water supply. Mulder's father is shot by Krycek before he can talk to his son about the files, and Scully has to shoot him to prevent him from killing Krycek. Scully takes Mulder to New Mexico where an Indian, Albert can decipher the files. Albert's grandson take Mulder to an old box car uncovered by an earthquake containing alien bodies. Mulder is trapped inside when Cigarette-Smoking Man has it incinerated. Part one of three.
